Fixed in version Marketing Cloud June 2019 Release

Summary
When 'CustomerKey' value of of Shared Data Extension (Enterprise Level) matches with 'CustomerKey' in any Business Unit's Data Extension, and when the BU's is used as Target Data Extension for a query activity, Queries gets parsed incorrectly to point to either Enterprise level or Member level randomly resulting in Incorrect Validated Query text .
This result in Incorrect data being recorded in the Shared DE causing data issues.

Repro
1) Create a Shared Data Extension with external key value "x"
2) Create a Data Extension in a Business Unit with external key value "x"
3) Target the BU data extension with a query activity
NOTE: Upon running the query, it actually inserts data into the shared data extension versus the target

Workaround
3 Workarounds:

a) Rename the external key's if possible.

b) Recreate the data extensions (if the UI won't allow you to rename the external keys) selecting a new external key value and target the new data extension.

c) Move the shared DE to the enterprise data extension folder versus allowing it to be shared.
